Assuming you have the 9 speaker/premium/prestige system...
You have the head unit feeding the power amp, as you discovered. The signal is then split up with the front dash speakers handling the higher frequencies, the front doors handling the mid-bass, and the rear deck acting as a free air sub. The rear doors contain a pair of small 2.5 or 3.5 inch speakers which act as rear fill.
The speakers have some funky impedance ratings, used to balance the sound, so it gets tricky using aftermarkets to replace..but it's doable, as long as you factor in the impedance and the sensitivity.. and even trickier to replace the amp with anything other than the original.
In your case, it sounds like the entire right channel is muted, meaning a problem with the head unit or output stages of the amp.. Not sure if you can try crossing over the left and right output to rule out if the amp of the head unit is really the problem?
Does the problem occur with all sources, or just a specific type (i.e. Radio vs CD vs cassette?)?
