While blower speed (and much of the automatic function of the ACC) is dependent on things like outside/inside temperature as well as sun position, I can comfortably say that in my experience, the only time the blower motor wasn't blowing was when the system was off.
The blower motor seems to always be circulating air, even if at a low rate. The climate inputs may increase / decrease speed as warranted, or activate recirculation, but I haven't seen them shut the fan down.
I can't offer any ideas on what may be causing what you see, but I'm sure others may have some ideas.
