The heater bypass valve you removed and replaced with the McKay hoses essentially did what you're proposing.. it stopped the flow of coolant from entering the heater box. So I don't see this causing a pressurization issue... but I don't see how this could be related to your problem if the passenger side is cool..
Did you try recalibrating the ACC system (pressing AUTO + OFF simultaneously)? If so... did it show any codes?
if you calibrated it. and it's still warmer than the passenger side.. you may want to try removing the stepping motor.. and try positioning the flap manually.. to see if that makes a difference.. then you'll know the flap is binding. .or the indexing/calibration is off..
