In some cases factory lemon law buybacks don't come with the factory warranty, but with a seperate 12mos/12,000 mile warranty in place of the factory warranty. Check with your local dealer. Have them put the VIN in the computer and verify the remaining warranty. The original factory warranty on a '99 is likely up. Were they referring to the emmissions warranty for coverage of the ECU or computer?
I'm still concerned for you that you might receive a "branded" title. Although I have faith that the car might be fixed, fixed right and stay fixed, I'm not sure you understand the value implications of a "branded" title. Or that is was fully explained to you.
I don't want to throw up any red flags, but everything you've said so far leans that way. I can speak directly to the implications of a "salvage" title, it depreciates the car by 50%. Dealers who resell these cars price them at only 20% less and they always have low miles and fresh paint from being in the body shop so long. It's that 30% difference that unsuspecting buyers get taken for. Lemon Law Buybacks could be almost as bad.
