In my first 900, I built a custom enclosure to fit into the little indentation in the side of the trunk right next to the opening of the hatch. This allowed me to utilize my trunk space the same as before. I recommend a competition quality 8" woofer. The 8" provides crisp, full bass without the drone of larger subwoofers. Audiobahn has always been my preference. As for subwoofer amplifiers, go for something that is as efficient as possible (meaning as little harmonic distortion as possible). I chose a type Y amplifier because it uses less power, and is has almost no distortion. The most common amplifiers for subwoofers are type D or AB.
For the speakers in your car, I recommend a component system in the front (4in dash speakers plus tweeter). For this you will also need a seperate amplifier. If you aren't an extremely picky audiophile, you can get away with just replacing the dash and rear speakers with upgraded versions.
If you don't already have an aftermarket head-unit (in dash), then I would recommend getting one of those before you do anything else. I wish you luck!
