I think that is the #1 problem with the automatics failing is inadequate fluid changes... I have one that was pretty bad when I got it and was getting worse until I did a bunch of ATF changes, and I now drain/refill with almost every oil change (the first few were black) and it is starting to improve significantly... anyway, you are getting in the mileage range where under-maintained automatics start to fail.
The other problem with them is the high cruising rpms on the highway and the gas they suck in that situation as a result. The 2.1L NA is also not anything spectacular.
That said, if your body is rust free, the car is worth something and will increasingly be worth something more (by "virtually no rust", how much rust is there? under carpets near brake lines, battery area, etc? if eg a fender is bubbling rust is what you mean, trust me, there is more!)... I think pretty soon a rust free shell with good interior may be worth >$2500 to some here... there are lots of motors around and the repairs you are looking at are not a big deal, though it sounds like you had a serious cooling system failure and overheat if the hg is shot... my advice (if you haven't already) would be to convert to the 82 degree tstat and fan switch and merc coolant as per Townsend (see link in link below) when you do the hg.
Tires and brakes cam be costly or cheap depending on the situation, but they are just wear items... I wouldn't worry about that... even if you sell, having working brakes and good tires will be something a potential buyer will be happy with... all of this just sounds like a "deferred maintenance cost", that is now just a bit more costly due to the hg...
