It probably is worth swapping the VR to rule that out, but if you have a new alternator, it could easily be fine. Even before that, I would check the wiring. Measure the voltage across the battery with the car running and off. If it is low when running I would check the battery cables for deterioration and ground points for corrosion. I would also check that the alternator ground is in good condition and I would also check that the big red wire to the alternator is in good condition.
You live in California so symptoms of electrical problems may be different than for us up here in the Great White North - here, on some really cold morning that you don't want to be fixing cars, you get in it to go to work and the damn car won't start. I've had to fix wiring on both our c900's. One in particular had mild poor charging habits for quite a while. The positive battery cables in particular seem to lose insulation mid-span near the engine. Replacing that helped. Replacing the horrendous looking red alternator wire completely solved it! I should post a picture of that one... it was ugly!
