When you pull the old regulator to replace it, it is a good idea to clean the contact inside the alternator too. There is a little brass springy contact in the alternator that the regulator seats against. The spring action of it is what makes the regulator tough to seat sometimes. That can get tarnished and you'll need to clean the tarnish off.
I second the mention of the single wire that connects at the tab near the main power feed. That is a very fragile wire that is near the oil filter, and you need to unplug it or work around it every time you change the oil filter. They often break right near the connector. It comes off the same wire loom as the oil pressure switch connector. Be sure that you don't have them swapped. I'm not sure about MY '88, but my '93s have a blue wire to the OP switch and a black to the alternator.
Last thing to check is that the light in the cargo area isn't being left on. It is on the left side up under near the speaker. If you still have your hard cargo cover, you may not be able to see if it is on. That's a common problem in the verts because the switch is in a place that can accidently be turned on. Not so much a problem in the 3DHB, but it's a possibility.
