You might want to check the voltage on the +15 circuit at cranking and in run. That could be an ignition switch failing and that would be part of the car as opposed to something changed with the engine swap. You could check the voltage at either the coil positive side or at the TSI socket located at the front of the fuse box. It has 6 holes in it, if you look at it from the drivers seat 11 o'clock should be empty if you go clockwise from that position 1 should be a tach signal, position 2 should be +15, position 3 should be starter signal (+50), position 4 should be a ground, position 5 should be hot battery (+30) and that brings you to position 6 empty.
