While unlikely (if not highly unlikely) it is possible to fry the FI ECU (and other electronics) when jump starting another car. This is especially true if the "live" car is running during the jump starting. When the "dead" car surges to life, a voltage spike *may* result which can damage electrical components. To help protect yourself, it's ideal to leave the "live" car off during the jump start to minimize the voltage spike. Obviously, this isn't always possible, but that's the ideal.
As a note, early Bosch Motronic and Jetronic 2.4 boxes are especially susceptible to this type of damage.
