This is a pure guess, but would definitely fit with the simptoms you describe.
Perhaps you have fallen victim to the old automatic vs. manual axle length mix up. The driver side axle is longer on a manual transmission, so if an axle from an automatic is used (maybe it was incorrectly replaced with a rebuilt one?), it introduces the possibility of the tripod bearing slipping out beyond the end of the cup during a hard turn.
This would account for a momentary loss of power as the tripod slips one or more notches, and then a bang as it violently re-engages the cup. If you think about the geometry of the inner driver, as soon as the three cylindrical rollers on the tripod bearing are pulled slightly more than half-way out of the cup (under load) - the cup will immediately push the bearing outward with considerable force. The differential would allow the inner driver cup to spin freely until the bearing re-engages. The loss of power would feel similar to when one wheel spins on ice, then suddenly regains traction.
The rubber boot on the inner driver is very flexible, so it wouldn't necesarily tear or have any outward signs of damage. The resulting damage under the boot may not even be significant, except to cause the occasional popping/binding that you describe.
I know, its kind of a way out theory, but it makes some sense too.
