On the 91's (I guess all the old transmission models--pre 1994), you remove a small plastic box on the transmission and you can see both the timing marks and an index mark on the block, if you look at it from the side. Usually by now, the plastic cover has long disappeared. After 1993, there is a timing index mark on the front of the engne and on the harmonic balancer, but on early models you have to use the flywheel.
The rough running you descibe is a symptom of not getting the intake timing just right. I know this because I did it the first time, too.
To fix or verify that the timing is right, set the TDC using the mark on the flywheel. This has to be precise. I used a large screwdriver to push the flywheel teeth once the flywheel was in the zone. Then look at the camshaft sprockets. The marks on the cams and the index marks bearing caps are not precise enough to set the cams. There is a line scribed on the camshaft sprockets that is easy to see. When the piston is TDC, these lines are perpendicular to the head plane. I'll bet the intake is canted towards the front of the car my one or two tooth positions.
If you find the setting is off, remove the tensioner, remove the camshaft sprocket, adjust and replace. If you want to check it before you put the tensioner in, you have to take up the chain slack between the camshafts by rotating the intake cam using the 18mm flats on the camshaft.
