Two obvious reasons:
1. Wiring is already there. If you're going to use the internal amp from a head unit, you have to run speaker wires all the way from there to where the h/k amp is. This is a pain in the butt, to put it mildly.
2. The specs on head units are bald faced lies. Unless something has changed recently, like in the last two years, no head unit amp is going to exceed the performance of the h/k amp. A head unit rated at 50W/channel is based on a square wave output, and often employs a fictional quantity called "peak to peak power"; the actual maximum with tolerable levels of distortion would be 20W at best, or 5W at worst (depending on how many different ways they've fudged the calculation). Some may equal the h/k in performance, but then refer back to number 1 for a good reason not to bother. They will also only be 4 channels, not the 6 channels of the h/k amp, which means driving the 4 rear speakers with two channels.
