I've had no issues with it. I've done a couple track days and the car spent 16 months out west, half of it over a mile high. Last time I did plugs they looked like it burned a bit lean. But no apparent problems in the past 40K miles.
As others noted, the ECU apparently can tell if the car has an autobox, but I still think you want an 5-speed ECU for best results. It's what I did, but that doesn't mean it actually matters.
That ECU is now in my daughter's car and I have a JZW Stage 1 in my car. You can, of course, just do a remap of the stock ECU. It's giving me 240 HP which makes for plenty of fun. And I'm getting 27 mpg at 80-85 mph.
