This whole swap is pretty straight-forward and will likely take less time than you expect. Some thoughts:
You can trim the seal on the bottom of the doors. There is a natural line in the seal about an inch from the bottom -- when you look at it, you'll see what I mean. Trims very quickly with a sharp utility blade.
The Aero bumper covers run all the way up to the wheel wells, so they interfere with the non-Aero wheel arches... so you'll want to use the wheel arches from the Aero.
When you remove the wheel arches from your '98 CSE, you'll find that some of the connections are snaps instead of 8-mm nuts. So don't be confused when you can't find all of the nuts you're looking for. :)
You'll need to remove the molding pieces on the front and rear -- they pop off easily with a flat screwdriver.
To access the nuts that hold the rear bumper on, you open the hatch and pull back the carpet in the area under the tail lights. Remove the white plastic access panel, and you'll see the 17-mm nuts. There are also two T25-head screws that hold the ends of the bumper cover to the rest of the car -- the heads of these screws face down, so you'll see them when you're on the ground.
