Question regarding Exhaust Manifold bolts...

I have always had a bit of "staining" on the head in the lower right corner of the exhaust manifold (see pic). The other day, when installing my 3" DP, I happened to notice the stud sleeve "turned," and in doing so found the nut extremely loose. I tightened it down as best I could, and it responded well (not like a stripped bolt).
However, I also cleaned the engine bay, and of course paid attention to this area with simple green and water. Now, the next days later, "bubbles" are still forming upon initial start up.
Does this indicate an exhaust leak (as noticed by the howling I get on turbo - into the yellow - acceleration)? Should/can the stud be removed, or is it a mute point because tightening still holds? Lastly, should I look at having the manifold gasket replaced?
The reason I ask is that Paddi is undergoing a mid-life crisis/rebilitation. I went to have her tuned to find a bad Vacuum leak at the IC, clutch cable snapping last night, howling, front brakes this weekend, amongst other items. I will be draining the coolant for the IC install (if/when it gets here), and noticed there are steps that all run congruent, so I am trying to stave off redundancy.
