Actually, I think the difference in GM influences is a bit overdone and actually favors the 9-3. The NG900 was actually based on a GM platform, the Opel Vector, and some say the story goes that Trollhattan was not totally satisfied with the initial car, but time and money constraints prevented them from making that platform "their own". This is not to say that it was a bad car, only that they wanted to do more. And so when most of the development work for the 9-5 was wrapping up there were then resources to devote to the 900 freshening (the 9-3). At the time they boasted of over 1000 changes, most of which you could not see, all aimed at making the car more of a Saab. My personal favorites were changes to the suspension to tighten up the handling and improve the steering feel (the steering in my 9-3 is the best of any front-driver I've experienced). Also notable were safety improvements in the form of more crash protection, side air-bags, active head restraints, etc. And of course the list goes on.
In terms of overall reliability, I have no opinion. My own has been bullet-proof and fool-proof (a plus considering who owns it). I do remember talking with a very experienced indy a few years ago and he found the 9-3s to be "very well screwed together" (his ultimate compliment).
