It will probably help to remove the turbo inlet pipe, but I don't believe that it's necessary. Search eBay for "Saab turbo inlet pipe", and you should find some listings of ones that show the bolt holes. If I was looking at the right pipe, yours has two bolt holes, directly across from each other.
Your '99 9-3 shouldn't have a turbo coolant pipe connected to the water pump. It has the pipe connected the engine block instead. Count yourself lucky. That one pipe on the T7 cars makes replacing the water pump much more complicated than it needs to be.
The pump will come right out once the three bolts are removed. It may be a little stuck on the coupler that goes between in and the block, but it should come off of that fairly easily.
Make sure that you clean up the hole in the engine block where the coupler goes with some 400 grit sandpaper and oil. You want it very smooth so it doesn't tear up your new o-ring. Do the same with the two pipes that connect to the turbo and the u-shaped hose if they're rusty or corroded. The u-shaped hose and all of the o-rings should be replaced when you do the water pump. The o-rings should have come with your pump, but the hose is sold separately. I'd recommend a genuine Saab hose or a Mackay. Other brands don't fit as well.
