I really only go there for business, but have gone a dozen or so times and have had some free time.
Park your car unless you are escaping the city. Too much hassle. SF is very walkable, but bear in mind the hills are incredibly steep.
I think a short tour works OK for a quick overview of the key spots. I prefer a couple of guide books and a map.
Book your time on Alcatraz NOW. It fills quickly, as AeroLady noted.
Palace of Fine Arts and Exploratorium are excellent if you are into museums.
A harbor tour is fun, if you don't get one with the Alcatraz boat ride.
For good, but decently priced seafood go to Pompei's Grotto (340 Jefferson, in the Fisherman's Wharf area)
Also go to the Castro District for an amazing array of restaurants. Drive over, as it's a $25-30 cab ride from say, Union Square.
And naturally you have to do the cable cars. IIRC you can get a day pass. Go to the Cable Car Museum, too.
I've heard that it's fun to rent mountain bikes, go across the Bay on the ferry to Sausalito, and bike back over the Golden Gate.
Then there is a fine, fine beach just south of the entrance to the Bay. Use your car for that.
Then drive an hour or so to Santa Cruz.
Then south on Highway 1.
