I've found that you just need to go about your business without worrying. Anything can happen anywhere and there's no way to predict problems. Be aware of your surroundings, be cautious of public transport if possible (maybe not the case currently) as well as crowded areas like markets. The airport security is pretty intense when leaving. They may "interview" you with lots of arbitrary questions to gauge your reaction.
Tel Aviv is very pretty with cool international style buildings. Jerusalem is amazing (old city) but the muslim quarter can be intimidating. Dead Sea is depressing (tragically receeded) and Masada has breathtaking views. Take the tram up, but walk down if you have the time (and water!).
