It is fine to just leave the shafts in. We had to put full circle bearing shell in the forward one and plug the outer oil passages, and plug the tensioner. The latter is very easy. Just tap it and put in a plug either mm or inch. I don't remember the size, but I believe the machine shop used like an 1/8" plug after taping the bore.
I have an 03 Aero auto that my wife drives and I will have to say I really don't notice much difference between the two cars as far as vibration. Maybe if you have a bad motor mount you may feel it more
