a) it costs more to build
2) it gets lower numbers on the epa tests
iii) it takes longer to accelerate to 60 and through the 1/4 mile (more shifting).
Given the market in the USA for standard shift, and all of the above, Saab pulled the 6 speed from the Aero, allowing them to certify just one manual transmission and satisfy a through iii. That said, the 6 speed is used on the 16 valve diesel models, where the narrower power band of the engine calls out for more speeds, and on the '06 V-6 models.
I have driven both 5 speed and 6 speed 9-3s, and frankly either one is delightful. The 5 speed was reworked for the 9-3SS, and the cable shifter is amazingly more positive feeling than the solid linkage used in 9000 through 9-5s.
