CIM replacement due to FOB issue? HELP

neither of my fobs are currently working to either start my vehicle or unlock/lock the doors. When i put my key in the ignition it states that the key is not recoginized and I must contact my dealer. My car is currently at the dealer completley immoblilized and I am being told that the only solution is to replace the CIM (central intergration module) at the tune of $1000. Neither of my keys work when tested on the equipment used to determine if it is emitting a frequency, yet the dealer is still insisting that the problem is the CIM and unrelated to the keys. I need help understanding how the CIM works and why this would be the issue, it seems that the key would be my problem to me. The problem occured after I broke one of my fob's (the other would not work to unlock my car so i didn't ever use it) by throwing it (don't do this), I lost the battery and tried to manually enter the car and upon inserting the key in the ingnition I could not get the alarm to turn off nor the vehicle to start. Any details I can get regarding this problem would be great.
