How long should it take to diagnose a problem?

The other day I thought the clutch on my '01 Viggen died as I couldn't get it into 2nd or 4th gear. By the time I got it to the dealer 10 minutes later, I was only able to get it into 1st and 5th.
As it was after hours, I left the keys at the dealer and left a note asking them to diagnose and provide a verbal quote for what I assumed to be the clutch (clutch has never been replaced and I'm at 85,000 miles). They returned my call today and advised the clutch was fine but thought it might be the transmission however, despite looking at it for over an hour, needed me to authorize an additional 2 and 1/2 hours (at a minimum) to continue diagnosing.
The time involved in diagnosing seems excessive to me but, then again, I don't know a huge amount about how cars function so my question is whether or not I am being taken advantage of. Thoughts???
