Speaking in generalities, unburdened by specific knowledge:
1) So long as the shaft surface is smooth or only lightly circumferentially grooved, replacing the seal should stop the leak. Presumably it worked OK while it was leaking, except for running out of fluid.
2) I think the engine should be off and the wheels off the ground. You are doing this to get the old fluid out of the rack, right? Running the engine while you are removing all the old fluid seems like a recipe for problems. I did something like this when I installed a filter into the power steering system of an older model 9000 and replaced the fluid with Red Line PS fluid. I think I just pulled low pressure hose off the reservoir and laid into my oil drain pan while I cycled the rack back and forth. But that was a quarter century ago, so the memory is suspect...
