9-3 warm restart stalls and Saab software # 55574380

I have a 2008 9-3 which every time I tune with the Maptun sage 1 tune will stall on a warm restart. Saab service center says the 9-3 is mechanically fine. Maptun says there must be an air leak somewhere. The original Saab engine software (55566778) had the same problem but only worse. This was fixed with a Saab software program update (55574380) in 2009. So, my 2008 9-3 does not stall with the updated Saab software (55574380) which was made by BSR, but stalls on the warm restart after the Maptun stage 1 is installed. I have tried a number of minor "fixes" like fuel injector cleaners added to the gas, etc. The Saab work invoice states "software update to improve fuel trim adapts and avoid engine dip. Reprogram ECM to latest." Recently, I had my wife's 2009 9-3 XWD reprogramed with the BSR stage 1 without problems. My 2008 9-3 is at 3000 feet above sea level with the highest octane at 91, which I always use.
The question is there a hardware fix or is this a software problem? Do I need to dump the Maptun stage 1 and go with BSR stage 1, or do I need to have the fuel injectors hand cleaned, etc? The 9-3 seems to start just fine with the Saab 55574380 ECM software? Could my problem be the altitude?
