Have you cleaned out the drain channels in the rubber seals? These are the seals that run along your windshield pillars, and also along the sides of the top where it touches the windows. Each has two tubular channels. You have to flex the rubber and look hard to find both. Folks have recommended using nylon trimmer string and other items. I used a bicycle brake cable and a nylon drain cleaner on mine. Just be careful that you don't tear anything. Good luck.
