Hey lokey,
I have an '03 SS Vector and I have experienced the same problems, and although they have been my fault, my experience my shed some light on your situation.
My car goes into limp mode or base boost because I have an aftermarket electronic boost controller. Although peak boost is still limited by the factory computer controlled bypass valve (which, in itself, is very interesting), I have more aggressive boost on-set due to the aftermarket solenoid. Sometimes with certain air densities the ECM freaks out because more air is getting into the engine than it expects for that particular throttle position and rpm. This usually occurs at part thottle, medium to high load, with outside temperature around freezing, and at sea level. Is your problem occuring within the a similiar environment? Does this make any sense to you?
In short, what I am saying is check the MAF sensor, boost control and bypass control solenoids - those are the sensors that I am mucking with to create the same problems as you describe. The MAF sensor is a hot-wire type with a frequency output (increased airflow=increased frequency), and both solenoids are pulse-width modulated (PWM) so that they provide feedback to the ECM. Also, check the small things like your air filter, or other blockage/leakage/damage to the intake tract - air inlet to throttle.
