Ian - my Abbottized ECU went south back in March before the ECU recall was out and before my dealer would admit there was an ECU issue. Now it is pretty clear the fault was in the ECU. Anyways, the dealer had done the Abbott install and was concerned about warranty coverage. So, yes I had my old one deprogrammed at the same time the new one was upgraded.
Now, with Saab swimming in defective ECUs, I doubt they even check. I'd do whatever is convenient for you.
Side question - Did your Abbott upgrade eliminate the shift-up light? I've seen some posts that the new ECUs from Saab have eliminated it, depending on whether it is a 2000 or 2001 version. Recently I noticed mine is gone too, but I'm pretty sure my ECU must be a 2000 since it was done in March. I can't remember noticing when the light disappeared. Maybe the upgrade did it - maybe not.
Best of luck
