Ok, here are a couple of ideas/thoughts.
1. The keys appear to programmed to the TWICE as the remotes work and on the newer style keys (all in one), the transponder is embedded in the remote section of the key. Normally you can check the status of keys if you turn the key to the RUN position and push the trunk unlock key. The SID should the number of remote keys (that is the remote part) and transponders that are currently programmed to the TWICE.
2. It is very likely that you have a problem with key antenna that surrounds the ignition lock. You should be able to bypass that problem by pushing the unlock button after you turn the key on. The car should crank and start. This procedure would have to done each time you start the car.
3. Bypassing the TWICE is not possible. The TWICE module controls the starter relay directly so you could ground pin 85 of the starter relay to make the car crank, but it will not start. TWICE must send communicate to the MIU (which acts as the gateway between the I-bus and P-bus) and the T-7 ECM. The three of them must concur that an authorized key is being used. This complex communication requires more that just powering up a wire or two. Unless you had knowledge of the communication protocol,packet structure and a way to generate your own packets, there is no way to tell the T-7 it is ok to turn the fuel pump on and start injecting fuel and controlling the DI.
It is possible that some aftermarket performance T-7 ECMs don't have this lockout feature and putting one in would get around that part, but you would still rig a switch for the starter relay.
Hopefully you got the car cheap enough to get it fixed properly, probably at a dealer or well-equipped indy. You could get a used TWICE IF that is your problem, but it MUST come with an accepted transponder or it is no good to you.
