I've got the same car and it's still going strong at 173k miles. The V6 is by no means inferior to the 4-cyl. They both have their own issues but overall I think the V6 is just as reliable if not more than the 4. The only thing you need to keep up with on the V6 is the timing belt (and tensioners) every 60k miles. Other than that the V6 doesn't suffer from head gasket issues, head bolt issues, PCV update issues, oil sludge, the list goes on...
Other than that, you just have to watch out for standard 9-5 issues like the SID pixels disappearing, the climate control (blend door shaft to be specific) you mentioned, turbo failure (just had mine rebuilt in October for $1500), DIC (run an IRIS to see if the recall was done). How many miles are on the car you're looking at? See if you can test drive it first thing in the morning before it's been run. Start it and run around back to check for blue smoke, which would indicate turbo failure. You can hold AUTO and OFF at the same time to run the diagnostic/calibration sequence on the ACC. If anything other than a "0" pops up be concerned.
It's sort of a long list but I've been very happy with my '01 SE V6. I have never driven the 4-cyl. but I like the six very much. While not as much as a Viggen, it's got quite a bit of oomph. When you test drive it be sure to hit the Sport button on the top of the shifter. It turns into a whole 'nother car. Good luck!
