I've had customers cars with the problem you described. There are several service bulletins addressing the issue you describe. The last one we had went cold on the passenger side intermittenly, no fault codes stored in ACC. Found heater flap shaft was cracked where the stepper motor drive shaft inserts into it. So the motor would skip intermittently. There is a repair kit if the crack is toward the end of the shaft. There are actually 2 differant repair kits. It depends on the year of your car. But if the heater flap is broken closer to the flap vs. at the end of the shaft, then the heater box would need replacement.
Your dealership should have all the bulletins and be able to do the inspection of the shafts as described by the bulletins
