There is an o-ring around the base of the shark fin that seals the hole in the roof. The rubber coating coming away from the antenna itself, even around the base, shouldn't make any difference to this seal. It's not too difficult to replace the shark fin. I did this earlier this year in about an hour or so. You have to take a bunch of trim off inside of the trunk and carefully lower the head liner. I would wait for a warm day (so the plastic isn't brittle) and watch your fingers, some of the trim has some sharp edges.
