There is an inside and outside pad, can't get them backwards.
Yes, you can damage the master if you bleed by pumping the pedal and allow the pedal to go all the way to the floor - you either put a block under the pedal to prevent it from going all the way down, or use a pressure bleeder so you don't need to pump the pedal.
If the pads are not contacting the rotor evenly, fix that first before you think about bad master cylinders etc. There is no need to bleed the brakes changing pads - only bleed to change fluid or if you open the hydraulic system for some other repair like your caliper swap.
Are the caliper sliders cleaned and lubed?
Are the retaining spring clips installed properly?
