The wheels tend to get hung up with corrosion on the center flange or just corrosion between the mounting face of the wheel and the hub. It's never fun to get off. I just had three of mine hung up because I had the tire place swap the snows on last fall and they don't lube the mounting surfaces.
Try this:
With the car on the ground, remove all but 2 lugs bolts. Back the those two off about 5-6 turns from where they contact the wheel. Try rocking the car *hard*, side to side. With the tire being flat you'll have the advantage of less flex from the sidewall, so it may actually break loose easier than with a tire that's not flat.
If that doesn't work, try using a jack and a 2x4 from under the car to put lateral pressure on the rim to break it loose. This requires the bad wheel to be off the ground (use a stand!) and is awkward to do, though. And be careful!
One you get it off, use a wire brush or a wire wheel on a drill to get all the grunge and corrosion off BOTH the hub and the mounting surface of the wheel. Then coat them with a THIN layer of anti-seize grease, especially the flange at the hub. Do this every time you change wheels and you won't have the problem again. But use only a thin skim of grease--use too much and it can get gunked up and you have the same kind of problem.
