Emissions Test Problem. Need advice.

When we had our 2006 Sport sutomatic inspected yesterday. They said that our car had communication issues with the Pennsylvania state OBD reader. They let it go this time I suppose by using a tail pipe sensor but they said by next year the problem must be resolved. I see on this forum that some with upgraded ECUs have had a similar problem. We bought the car used but as far as know the ECU is original (how can one tell). Has anyone else had this problem? Can we get around it next time by finding an inspection station with a Tech II?
