manual trans makes a thud when put into gear

Hello guys ,I'm having trouble with my manual trans,it shifts nice when I'm driving and there is no thud,but when I stand still and put it into gear (doesn't matter if I put it into reverse or the first gear-most noticeable)it makes a horrible thud-like noise,what do you guys think is going on.Thank you very much for any input.Btw it is a 2004 95 aero manual of course.
