You don't need to keep them in time. They only move a little bit forward or rearwards all depending on how the cam lobe is pushing on them.
When you have the sprockets bolted back on after the job, you turn the cams to line up with mark on backing plate, get the tool inserted and then also use the white and yellow marks on the timing belt to get it right.
Just make sure you keep track on whose who in terms of cylinder 1-2 and 3-4 as for how sprocket and dowel pin goes.
The good thing doing the thermostat this way is that you don't have to remove the coolant tube, just loosen it slightly and split the thermostat housing with a dremel and carefully split it open without damaging the coolant tube.
Putting it back together is easier when everything is cleaned up and lubed.
