Are there lights in the tailgate lid that may be malfunctioning as well? -- that could point to a wiring harness.
My only 5 Door experience where this occurred was with a 1993 9000 CSE, where the issue turned out to be a broken wire in the harness from the body to the rear hatch (not as common an issue as the 9-5 sedan trunk lid). That car also had a traditional key lock in the trunk lid (in addition to the remote and door button). While it would open mechanically (turn the key hard until it clicked) there was no power getting to the actuator so none of the power unlocking by any means would work.
