Auto Transmission, hard shifting...weird shift points

Hi everyone. I recently got a 2005 95 Aero wagon....auto transmission.
A few months back my lower oil cooler line blew, didn't notice it and ended up driving (a few hundred miles) while my precious transmission oil was leaking.
I replaced the line but I've noticed a very hard buck/hard downshift when slowing down from anything greater than 30mph or so(only after the engine had warmed up). I'm not sure if this was due to being low on oil or always had been like that.
Either way I've flushed the trans fluid (mobil 1 3309 atf) and replaced the upper transmission mount.
At the same time I reset adaptation on the TCM and did the adaptation runs. But while I don't have a hard bucking anymore, I have this weird shifting going on.
1 --> 2 is fine,
2 --> 3 feels like 3rd gear is very short and almost immediately goes to 4th.
Any thoughts?
Should I re-try the adaptation?
