After rechecking all electrical and vacuum connectors, I would check three things right away:
1) the bottom connection of the turbo pipe (Cobra pipe) to the turbocharger
2) the connecting hose coming off the turbo to the intercooler
3) the connection from the cobra pipe to the turbo bypass valve transfer tube.
1- The cobra pipe connection is often hard to re-seat onto the turbo inlet, and the O-ring could have issues if you are reusing it - a small amount of oil will swell it and then it will not fit properly - I've experienced this - ended up in local plumbing store for temporary O-ring. Getting the clamp on correctly can be a problem too.
2 - When the hose from the turbo to intercooler is leaking you have no/poor boost.
3 - If the transfer tube into the cobra pipe is loose, you will have unmetered air entering the compressor turbine much like the case of the loose lower connection of the cobra pip to the turbo.
These are just suggestions - all I could think of for now to help your rapid diagnosis.
By the way, your '06 has the larger cobra pipe, and the WIS procedure for cobra pipe removal says to loosen the bolts on the waste gate diaphragm to get enough clearance to remove the cobra pipe. I have done this three times and still find it cramped.
