Short answer: No, it should not.
The front brake calipers are the same for Aero and non-Aero - but the brackets are different - so the pads should fit cars fitted with either size rotors. I used a pair of Akebono pads I had on the shelf to use for my '99 SE, but I used them to replace 'junk' pads that a PO put onto my daughter's 2006 wagon w. Sport Package (no Aero that year). They fitted well and are still working great. Edges of pads come right to the edge of the rotor, as they should.
If the vendor listing has pads labelled for one size rotor or the other, it could be telling you something about the type of brake response you will be buying. It could also just be a lack of SAAB knowledge by the vendor.
I've gone with Textar the last couple of times. The Akebonos I mentioned above were purchased a long while back, and sat on the shelf - I have seen some complaints about newer pads from them. I had a bad experience with some of their pads on my BMW (very poor & erratic initial bite in the wet).
