Also check the drains from the airbox. These are the drains that exit via the rubber nipples under each of the front seats. While they primarily carry the condensate from the airbox, they also would allow water getting into the airbox via the air intakes to get out without passing through the floor vents.
Regarding the sunroof - the black felt and rubber surround are intended to not be completely watertight, but the drains in teh four corners of the sunroof enclosure need to be clear to drain away any water that gets past them. The front two are easy to access with the roofs open and can be blown out with shop air. The rears are harder to access (I get them from underneath, rubber nipples behind the rear wheels)
