Actually if you like the dealer and do not mind giving up your car for numerous attempts to fix your problem, Saabpapa has some good advice.
I agree with those who say it is likely the shift linkage, as I had manual transmissions out on the 9000 series and when reconnecting the shift linkage it has to be properly aligned or you get the problems you are now experiencing. As the engine and tranny do not share common chassis attachment with the shift mechanism, something like a rear end collision could possibly have disrupted the alignment, as it is precise.
So if it was caused by a collision, best to stay the course you are on.
Did the dealer do the collision repair ?
But personally I do not like the inconvenience of taking my car to the dealer, even if is for warranty fixes, and I just would not have the patience to live through multiple failed attempts to fix this problem, so I'd seek out the help of the parent to get it fixed properly. But it sounds like you get a brand new gear box in the process, so there are some positives here.
