I don't think you have a lot of choice except to live with the defect. There are glass polishing compunds, but they are intended more for removing water spots than actually removing the glass itself.
One that might be worth a try (it might reduce the apparent size of he scratch) is linked below. Even if it doesn't remove the scratch, it helps keep the windows nice and clear.
