I have not had the "pleasure" of 2 canoes on my Gary Fisher wagon (2.3L). I have hadt sevreal pairs of skis in a rack and I didnt notice any drag at all and very little wind noise. I have also put on a loaded (skis/boots/light luggage) Thule box (I think the adventurer). While very streamlined looking, the box was noticably noisy and had noticable drag. I certainly did not feel less "power" from the car. The GF Wagon has the load leveling shocks which Im sure help stabilize the excess weight. Something to think about...You will not be able to open the tailgate (probably at all) with the canoes on top.
I would be surprised if there would be much difference between the two engines and the load of 2 canoes. The difference between the two engines in terms of power is slight and may be noticable if you planned on very heavy loads. I would base my decision on justification of the V6 on other reasons and not carrying two canoes. The drag coefficient of the car is so low (less then a corvette!) that that tends to be what I notice the biggest change in when carrying roof top cargo.
BTW... We are in LOVE with the wagon. It is the most comfortable, practical car we have owned. I laugh at all the damn gas guzzling emmisions spewing, roll over on command SUV's.
