If the tire went flat, you definitely need to have it dismounted and inspected for internal damage - _especially_ if you drove on the tire with it very low on pressure. If it is ok, then they can patch it at that time.
I don't trust plugs, though many people seem to feel they are acceptable. I prefer not to take any chances with tires.
