Fill Coolant Fluid

I have a '99 9-5 V6 with 54K or it. I bought it used with 47.5K. I did not go with a third party extended warranty because I felt it hard to believe I would ever have that many repairs for the high cost of the warranty. Even with the SAAB I felt it was worth the risk.
My issue is that during the late summer/fall I got an occassional "Fill Coolant Fluid" on the SID. Not knowing better I added a 1-2 cup mixture of "NON"-SAAB coolant and water. Now three months later the light came on again. I stopped by the dealer to buy their coolant. They topped it off for free, but told me to bring it in. Their initial thought was that the thermostat might be bad. The labor estimate killed me because it was 4 hours of labor for a very cheap part (according to the net).
The temp gauge stays at 9 o'clock after a warm up. Is this mis-leading?Unless I am paranoid the heater heat up seems to be normal. I have no leaks on the driveway or noise from the pump so I find it hard to believe it is the water pump.
I believe in regular maintainence, but think a lot of places want to rebuild cars to like new specs when it is not necessary.
Questions:
1) Should I have the entire system flushed because of the mix of fluids?
2) Any watch outs? Can I damage the engine with this situation? Is this normal wear for the thermostat or the water pump? It was thoroughly checked before purchase.
3) Worst case scenario any cost estimates?
4) Should I really think about a warranty?
