I also pop the trunk as I get out of the car every few days. Leaving it unlocked for the mall rats is not exactly my concept of a good idea.
But the entire locking mechanism seems flawed. Try this: Lock the doors with the door lock (or with the auto lock feature if programmed to engage at 5mph). Then have your passenger MANUALLY unlock the door and exit, and remove your key and exit through your unlocked door. When I hit the LOCK button on my remote, only the driver's door locks -- the passenger door sits unlocked (painfully obviously), waiting for the less desireables to go through my car, trunk, etc....
Why, in heaven's name, does the lock only lock the DRIVER's door unless you use the electric unlock to unlock all the other doors? It took me a full week as a new owner to figure out why my darn car doors kept being unlocked.
