If you are looking at an '02 up, then the Aero got a lot of improvements (notably the seats) over the other 9-5s. '01 and older had the same interior.
I've driven both and owned an SE. Here is my comparison:
City traffic - SE hands down, much better off the line.
Highway traffic - Aero hands down, better top end power if you need it and better fuel economy if you don't.
Ride and handling - SE has better ride, Aero has better handling.
Reliability - The SE has a better track record. Most of the Saab techs on this board will admit that. Both engines have been known to suffer catastrophic failures (timing belt tensioners with the V-6 and sludge with the fours). DI cassettes fail more in the fours and disable the vehicle.
Of course, since you are looking used, price and condition are factors as well.
